wait a month for powdercoat to get fully hard and rub down carefully with fine wet & dry until the number just shows, then cover with clear nail varnish

Could not mask off the colour was completely different also it was very faint already

i have found a place that can make VIN frame tag like on my old 1991 750ss they were either riveted on or glued

Anything non standard regarding vin numbers is likely to attract Plod interest if they happen to check your bike for something in a routine stop, if it looks fishy then they can confiscate

Do what Slob suggested

Yes you can, just after the old coating is stripped prior to powder coating.

Shouldn 't the powder coating place have realised this issue?

Yes, if they're an motorcycle/automotive specialist, if they're a general industrial operation more used to doing fire escapes and handrails probably not unless the customer specifically requests it.
